I have a 2004 stock BMW M3. 3.2l - inline 6 - 333 hp. Is there anyway to increase performance without spending thousands of dollars?

plenty. if you can just make the car breathe better, you increase your HP. try investing in an intake and a exhaust system. You can also buy a performance chip that will use the onboard computers of the car to increse the HP. Try using http://www.andysautosport.com to look for parts. They have a lot of parts from some well known companies(AEM, ACT, Sparco, Brembo, etc).

Also, since the car is manual, you can replace a few things in your tranny. Any weight loss in your drive train improves the horsepower that is being put to the wheels(lightweight flywheel, clutch, drive shaft, etc.)

For not a lot of cash you could buy a k&n induction kit, a performance exhaust, spark plugs (iridium), and add a better oil which should get you about a 40bhp increase.

If you put an intake and exhaust on you'll spend but loads of money and not gain any noticable amount of HP or performance. Infact I've seen cars with an intake and exhaust actually have less power than stock by 2 whp. Better breathing intakes and exhausts aren't going to help anything if your cams or intake manifolds only allow so much air to pass through in the first place. Even if you change your exhaust, you've still got that cat on the downpipe restricting everything, your exhaust gasses still have to flow through that before they even get to the exhaust so how much good does it do? You have to do things in combination with other things to get power. I'd suggest finding a forum specific to your car and doing some research. Find what works best for limited money.
